I got a new guitar about a year ago and it has really nice wood grain so I was willing to overlook a small area of what looked like sap. Last time I cleaned the guitar some of the area of sap came off and it took the stain with it, so I need to touch up that spot.

It's  a faded brown Les Paul studio, I believe the top wood is maple I would guess it's a walnut stain but I have no idea how you'd match stain other than buying a piece of maple and a bunch of different walnut stains.

I wonder if I should take the rest of the sap like substance off and retouch it since I'd guess it will wear off eventually and take the stain with it again.

It might sound a little strange but, try a little brown shoe polish. Start out with a little and add more if you need it. It does not look laquered, so it might do the trick with out sanding or breaking down the surface.
